Derive verification code from Matlab prototype

Given the discrepancies in results produced by prior versions of Lumière, we want to verify it against the Matlab prototype (formerly in the sim folder, now moved to prototype). We factored out relevant code from the prototype to create one non-trivial test case, based on the four-genotype model and a tree with but two samples.
