Draft: ci: fix mypy complaints, add pre-commit hooks and add Makefile

Fixed mypy complaints in hooks/post_gen_project.py. Added pre-commit hooks to the root repo. Added Makefiles and replaced commands in .gitlab-ci.yml and .pre-commit-config.yml
